I don't get the resistance to the idea that the balls have changed. Why is it so hard to believe?
According to what I've read and listened to the ball has clearly changed, but the changes are still within the allowable parameters of the ball as stipulated by the MLB. Studies have shown that balls hit at the same angle and velocity will vary by roughly 40 ft of distance traveled within those parameters at the extremes. The changes observed in the current ball are not that great but do have a material effect. As a former pitcher, I would hate than the "new" balls reportedly have reduced seam height.

To answer your question, no. Managers don't call pitches at the Major League level. They do call for pitchouts, throws to first, defensive alignments, shifts, bunt defense, etc so that's likely what you're seeing.
